Marroad Inn Akasaka. 35 minute walk to Aoyama Gakuin, but easily communtable by train (2 stops, 5 minutes). And the price is right.
Hotel Asia Center of Japan. 20 to 25 minute walk to Aoyama Gakuin.

National Children's Castle Hotel. Despite the misleading name, this is a standard business hotel. Its advantage is that it is directly across the street from Aoyama Gakuin.

The most reasonable hotel on the list above is the Marroad Inn. Good for grad students or those of you on a tight budget. I've check it. Nothing fancy, small room, but clean, well located, and the price is right.
Located two stops from Aoyama Gakuin (Chiyoda Line). I live nearby and can guide you to the school the first day.

For travelers from North American, Delta Airlines is currently offering lower fares, it seems, into Haneda Airport (closer to downtown Tokyo and only recently fully international). Looks like either early morning or late night arrivals, but that might not always be the case. See Delta.com.
